Missing widget wrapper section with 'widget' class after upgrade

Yesterday I upgraded to wordpress 3.9 and also updated your plugin to 2.0.5.
What am I experiencing now is that widgets don’t have the standard wordpress wrapper around it.
Example:

The timely widget is showing without that wrapper like this:

Your suggestion doesn’t work, that method you suggested I tried myself before I reported this issue.
For some reason when saving the theme nothing happens.
Can’t share the URL it’s on a local server.
We really need a solution for this – how can we help?

Can I just clarify that this problem would cause my All-in-One calendar widget to not follow the sidebar format of my site’s theme. At present, the widget’s title is not visible (white on white), the standard border is missing and the spacing is off.
I want to make sure I’m waiting for the right fix here. Thanks.
I’m having the same issue. Is the agenda-widget.twig file the one that needs editing? I have tried adding a wrapping div and reactivating the theme as mentioned in Jashan’s link, but I do not see the changes reflected in the HTML.
Also there is no instance of a H3 tag in this file.
