Do I need to upload any files to filezilla or would the files already be in there once I’ve connected?
it is all there. All the pages/articles you have written through wordpress are in the database, but the actual wordpress files, used to install and operate wordpress, are available through FTP like filezilla

So when I installed my theme, all of the files and folders will be in the database. So I should be able to edit one of the php files using notepad++ and then just replace it with the exisiting one in filezilla?

no, the themes are accessible through Filezilla, go into your wordpress folder (sometimes just your root folder, the one that has all the wp-XXXX files in them) then go to /wp-content/themes/ and you will see the themes that are installed.
The images, pages and articles that you have written and uploaded using the wordpress backend are stored in your database.

I’ve found the file in the extracted zip folder from the downloaded theme and the line I need to change.
This is the message I received from the support…
“once you edited the admin/functions/shortcodes.php, replace it with yours via ftp”
So I just find the shortcodes folder in filezilla?
if they said “admin/functions/shortcodes.php” I am going to assume it is accessable through FTP, but I do not see an “admin” folder in my site. I have a “wp-admin” but that does not have a “functions” folder
