As an update, I wanted to note that I did receive emails again for two more days. (Still for the same release that I had manually updated to.)
I’m still baffled as to what was causing this, but I finally turned off automatic updates for my test blog to stop these coming in.
Since you are on the trunk version, core updates itself to the latest nightly version, every 24 hours.
Yeah, but the emails I was receiving were the exact same email. With the same version number from Dec. 12th.

You’re actually getting a new version, they just haven’t updated the version label.
Of course today I got 20131221 so I think they’re back on that 🙂 Don’t worry about that too much, we’re not even actively working on 3.9 to that extent yet.

I wanted to chime in, please tell me when I should start a new topic. I didn’t because I think this is related: I not only get 1 email every day, I get 2 (also with the same release number, now for 3 consecutive days (6 emails): WordPress 3.9-alpha-20131227). I understand Mika’s arguments, but why do we need 2 (TWO) emails for every automatic update? Can’t you merge them into 1 at least?

Yeah, like @oriste, I’m noticing multiple daily emails sometimes as well.
Honestly, I think there should be some way to turn off the emails while maintaining the updates when running bleeding edge because this frequency is almost feeling like spam.
If you don’t want to filter the emails, then know that the first email is the debug info. It can be disabled.
http://wordpress.org/plugins/automatic-updater/ can do that for you 🙂
@mika, I tried to find an option to suppress the debug mail but couldn’t find anything at the included link. Care to explain how to do it?
@oriste – Once you install the plugin, the options can be found in Settings > Advanced Automatic Updates. The debug option is at the bottom.
