Taxonomy as meta checkboxes

So I’m trying to get WordPress to display the categories as a series of select boxes in a custom meta box and am using some examples from this tutorial, but when I go to save the selection it generates additional categories in the form of the intended selections ID. It also fails to save more than one selection.
