BPS should be installed on each WordPress site. If the other sites are not WordPress sites then you can either manually add .htaccess files to the folder where those sites are installed/located or if they are subsites (child folders) under the WordPress installation folder (parent folder) then the security protection is recursive to the child folders.

The best practice is to compartmentalize each sites security measures (htaccess files, etc) since this allows you to make adjustments (add or modify .htaccess files, security filters, etc) for each individual site/each individual site’s installation folder.

If the other sites are not WordPress sites then what types of sites are they and what is the site structure/architecture?

    Example:
Root folder WordPress installation in folder /
SiteA installed in folder /SiteA – HTML website
SiteB installed in folder /SiteB – Joomla website
