This works fine with my set up.
I am using Facebook comments plugin for my site blog. I also have an ‘admin’ custom post type, which is private, so i want commenting, but only internally, and not on Facebook of course.
I switched off Facebook Comments for posts, pages, etc., in the settings. Then i took the manual code and put it in my single post template.
Then I created a different single post template for my custom post type. Instead of inserting the facebook comments manual code, I inserted the regular comment template code:
<?php comments_template(); ?>
I’m not sure about disqus and other plugins where they take over the wordpress comment system, but this works fine alongside the facebook comments version.
When you installed the Facebook comment system it didn’t override your comment files did it? This might be a good solution if it doesn’t touch the default wordpress comment files.
No, not like disqus does. It’s all moderated through Facebook. You create an app and are the administrator, so you moderate that way I think. I haven’t actually set the app up yet, but it’s working great without.

Is it possible to use the WordPress commenting system for a custom post type and then use Disqus or some other system for just blog posts? Or is it a one or the other thing?
