Stupid Question…

…and I’m sure the answer is quite simple but where do I install hacks? I know to add plugins to my plugins folder but hacks are something different from what I can see and I’m not sure on if I add it to my index.php file or what. If I want to use a comments hack do I add it to my comments.php file?
