What’s the problem, exactly? Your comment doesn’t tell me much about it.
In the Popular listing (in admin), in ALL posts shows zero comments (but most of them have comments).

Alright. Question: have your popular posts received comments within the different time ranges? If these posts have comments that are older than the Time Ranges, WPP will not include them in the listing.
Say, for example, that a given post is being listed at popular in the Last 7 days Time range – if it hasn’t received any comments during within the last 7 days from now then WPP will display 0 comments (because, well, there haven’t been any comments for that post within that time range).
You are right. in ALL time stats the comments show well.
