Less Root Level Files

    There's way too many files in the root WordPress directory. This probably isn't a problem for a lot of people who don't care about the organisation or tidiness of their files but for the others, it's slightly annoying. Especially for those who install WP in the root directory. I've recently discovered the "Blog URI", "WordPress URI" thing though and that greatly improves the situation but still..

    Exactly. Jim, as you pointed out yourself, your site URL doesn't have to be the same as your blog URL. Actually, it makes way more sense to keep WP in the original /wordpress/ folder, because "upgrading" is done by just uncompressing the newer version. Bang, you're done.

    Bonus: you have exactly 2 files (index.php and .htaccess) and 1 directory (wordpress) in your root. Can't get much tidier than that, right?

    This is a perfect argument to remove the /wordpress/ folder in the zip-file. As it is now you are FORCED to use this subfolder, or you have to repack the files to get rid of it. Without this subfolder, everybody would be happy because you just unpack the zip in the folder of your choice. Either root, wordpress sub-folder or any other subfolder.
