Ok, just installed wordpress 2.9.2.
I have auto-embed enabled in the settings, but when posting a new post/page with a link youtube link, it just stays that way like plaintext.
If I got to "add media", the "From URL" tab looks nothing like this:
http://en.support.wordpress.com/videos/youtube/
Instead it has URL and Title fields. If I insert a youtube video this way, the result is a static link named "?v=youtubecode".
Typing in the following:
[youtube=http://www.youtube.com/watch?v=H2Ncxw1xfck]
Also produces no result, gets posted like plaintext, even if I use the HTML editor instead of the visual one.

I was facing same problem with my installation. You need Unfiltered MU Plugin... this will solve your problem.
Do you have any idea why that happens?

I just realized I am having the same problem. The YouTube URL is on it's own line and is showing as plain text when I view the post.
OEmbed is a relatively new protocol at YouTube, and not all videos work with it yet. For now, use either manual embed code provided by YouTube or this plugin:
