I experience the exact same problem with many of my websites! Dev team, please reverse the changes that affect plugins using WYSIWYG editors. This change in 3.9 has affected many popular plugins.
I’m EXTREMELY disappointed with this WordPress release. In fact I am downgrading my site to the previous version. I have NEVER downgraded WordPress before and from now on I will NEVER AGAIN upgrade my WordPress to the latest version. HOW LONG have we been asking these guys for a simple downgrade button? A year…. maybe more. They completely screwed up the WYSIWYG editor so now its a piece of total garbage. The TINYMCE in this version is TOTALLY USELESS for web design professionals.

Yes it gooks pretty, but its a piece of trash. For example, in the old version you could click on an image and add a margin around an image with a little bit of custom code. It tool a few seconds. You know like: margin-right: 10px; NOW you can’t do that! Do these guys actually USE WORDPRESS that designed this upgrade or are they just a bunch of coders that don’t even test what they are designing? VERY BAD WORK.
I hope WordPress would resolve such issues soon.
Ahoy, just want to make a quick point here:
You shouldn’t be handling design/presentation through the visual editor (TinyMCE). Presentation “stuff” should be handled through your theme and, if you’re using a plugin to facilitate it, custom CSS.
Handling layouts and other presentation-related stuff through the editor is, at best, a hacky workaround. Like any workaround it’s subject to break.

I’m having issues with multiple plugins/themes in editor of the newest WP update (3.9). Pretty much any buttons to insert shortcodes/functionality provided by the plugin/theme have either disappeared or they just don’t work.

If you really must put in complex html code and js into the visual editor, ytry using https://wordpress.org/plugins/tinymce-advanced/ which is maintained by the developer who is front-man on the TinyMCE integration with WordPress.
