WP Lightbox 2 Conflict with Shortcodes Ultimate

I’ve just installed Shortcodes Ultimate and unfortunately, for some unexplained reason, Lightbox no longer works. Instead of opening larger versions of my pictures in a lightbox they now open in the same window (replacing the page content with the larger picture).
Shortcodes Ultimate has a ‘Compatibility Mode’ and other settings, I have tried changing them all one at a time but still it seems I can only use one of these 2 plugins.
If anyone has any ideas about how to fix this so that I can use both plugins I would be very grateful?
