This is a problem that has been talked about here.
I am somewhat "re-posting" this issue since it was marked [Resolved].
The problem is that after updating to WP 3.3 the domain mapping options do not get updated after pressing the "save" button. In the topic in the above link the issue of checkboxes not saving is resolved using development version of the plugin available here:

"A name" record can be saved as well.
However this fix is not working for the change of IP address. When I enter a new IP address into the filed and press "save" the IP is reverted back to the original one.
I don't know if I made a mistake during the development version install or if it could be fixed in any way.

Hey Ipstenu,
I downloaded the plugin ZIP file from the link you provided, replaced the existing "domain_mapping.php" and "sunrise.php", but the issue persists. Still when I change the IP address an save, it goes back to the old one. Am I doing something wrong ?
Thank you, I'm kind of new at this.
I've tagged the post for the plugin devs. Alas, I don't use it right now :/

Thank you, it is weird because it works fine for all the other fields on the page. "Server CNAME domain" does update and the "Domain Options" checkboxes do update correctly as well.

The IP address is only for your user's reference. The domain mapping plugin does not use it for anything.

I am having the same issue. And I am still not sure how this plugin work. I can't figure out how to map a doman at all.
The issue with saving the IP address has been fixed in the development version: http://wordpress.org/extend/plugins/wordpress-mu-domain-mapping/download/
The toolbar (was adminbar in 3.1-3.2) shows up when I'm logged in on the mapped domain. It does not show when I'm not logged in. That's default WP behavior.
