Upgrading WordPress and/or Upgrading WordPress Extended has what you need to go from 2.3.x to 2.5.x.

My main concern is that a GoDaddy rep said their databases are handled differently than other hosts. I just wanted to make sure there were no GoDaddy-specific instructions or considerations.

Not really... The only things that are "different" on GoDaddy is that databases reside on a server separate from the hosting server (in fact, each of your databases can be on a different server) and the user name is always the same as the database name. As long as you enter the correct server name, user name, password, and database name, you should be okay.
Personally, I've installed, upgraded, and downgraded WordPress on GoDaddy servers and saw no significant quirks.
