I installed WP years ago, long before they started offering blog hosting.
I only recently installed Akismet to help with comment spam (once my captcha stopped working).
I got an API key from wordpress, but now my profile insists on trying to get me to register my blog as username.wordpress.com.
Is there any way to link my actual blog to my wordpress profile?

You don't have to link anything.
When you signed up for API key there was a question: you want a hosted blog or JUST the API key. You should have picked the latter one.
