Widgets are below page wrapper

This is stranger than I’ve seen. I just installed a new version from scratch (3.0.3). I imported my existing blog to this new one, but now my category, and archives links are below my main page.

The old version that I uninstalled worked fine, it put those two in a nice little widget box. Googles last cache shows the difference between the old one and the new one. If someone would scroll down to the bottom of both versions they would see what I mean.
