I have found a plugin set which will do what I want in terms of allowing readers to follow comments, but I cannot find the file where the code is which generates WP's version of the "notify me of follow up comments". Could someone tell me which file it is in, as I am apparently overlooking it.

It's not in a core WordPress file, that functionality is via plugins.
JetPack offers that, there are many others. -
