I see a fantastic improvement in speed since installing W3 Total Cache in combination with a CDN.

The only issue I have is that the Popularity Contest plugin now frequently shows multiple entries.

I know that plugin says it does not play well with caching, so is there a way to not cache Popularity Contest? (Note: the site this is about has some 25.000 pages, and the PC portion of the database is huge. I’d like to still see it optimized by W3TC rather than simply have it run as is).

Alternatively, is there a Popularity Contest alternative? (The site does not use comments, and therefore cannot use popularity plugins based on the number of comments).

You can check for the query used by that plugin by enabling debug mode for database on the general settings tab, and then paste the table name (for example) in the ignored query stems field of the database cache settings tab and that plugin won’t use caching any further.
