Try to register with a secondary email and see if you get the emails.
What do you mean by a secondary email exactly? We’ve tried registering using various email addresses if that’s what you mean?
I mean you make a second email account (gmail, whatever) and see if you can register 🙂

Okay, I think I MAY have found the problem, when editing a site (using the Network dashboard) I can input the mailserver URL, login, pass and port. Should I change these, are they for incoming or outgoing mail? I use a google apps account for all my email.
WordPRess uses phpmail() on the server itself. If that’s not running, then that is why you’re getting no mail sent or received.
How can I check if phpmail is running?
Okay, I just found that the PHP mail functions require a working email system, however mine is external, so would you recommend using one of the plugins you listed or installing a basic email system on my server?

Also, if installing a basic email system on my server is recommend, should I use; Postfix, Exim4, Dovecot Server, Mailman or Mail Filtering (ubuntu mail servers)?

Well, I’ve installed Postfix mail server on my server and now everything works fine. Thanks for everyones help. Was actually a very simple solution in the end.
