Upgrade to 2.0.6 and wp-content

I should upgrade from 2.0.3 to .6. To maintain costumizations, can I upload all new files but those in wp-content, or are there part of code that have to be changed?

I have changed many things in the template, and it’s gonna be a long work to remake it; is there a way to skip this step?
