Links and Categories have changed in rather large ways. Perhaps you should have read up on it before upgrading.

And yes, many plugins are incompatible. Your category order plugin may need an update or it may just not work with 2.1. The Links Management has changed to the Blogroll section, and the template tags to display links is very different than it was before.
Upgrading to 2.1 is not a “doesn’t break anything” upgrade. It will break things and you’ll have to correct them. 2.1 is not fully backwards compatible.

I never paid attention to the Links part though, didn’t even think they’d do anything with it.
But anyways, I checked with the Plugin Compatability list, http://codex.wordpress.org/Plugins/Plugin_Compatibility/2.1 before anything, and I the “Category Ordering” plugin is compatible, and I do have the latest version installed, so I am not sure as to why it isn’t working.
On a side, is there a way to also get categories to be hidden?
Perhaps there is a better category ordering plugin that I should be looking for, one that would allow me to order the categories in 2.1 as well as maybe “hide” some from view-ability in the Categories section…though I’m betting that’ll have to be a blix thing…
So does anyone have any solutions/suggestions?

Yeah. The first of those last two links provided for hiding the categories worked for me as well, but I still can’t Order the categories in the order I want.
Is there a plugin other than Category Order for this purpose, because Category Order seems not to be working.
Actually, I updated the Category Order Plugin, which might have been part of the problem, even though on the Plugin site it mentions the one I have installed as the latest version.
Anyway, evidently the Category Order and the Category Visibility plugins cannot work together. I just deactivated the visibility one and just erased the categories I didn’t want on my main page. So the categories are ordered now as well.
If anyone knows a solution to hiding the categories still in addition to using the Category Order and such, that would be great.
