My thumbnails aren't retaining their aspect ratio. I've turned off 'Crop thumbnail to exact dimensions (normally thumbnails are proportional)' in Media settings, but to no avail.
I then thought my installation of NextGen may have been the offender, but removed it and still the issue occurs.
Any ideas?

You may need to use a plugin to regenerate thumbnails if the NextGen plugin interfered at some point. Deactivating it won't necessarily fix your uploaded images.
If you've already done that, ensure you've deactivated any other plugins as well.
Patchwork doesn't interact with thumbnails or media settings directly, so I doubt this is a theme issue, but activate one of the default themes while you troubleshoot to ensure it's not the theme.
