    It's the space for your site title and description. You have:

    #site-title, #site-description {
      visibility: hidden;
    }

    As I recently learnt from a post here by alchymyth, the property visibility: hidden; leaves the dimensions of the element unchanged. What you need is:

    #site-title, #site-description {
      display: none;
    }

    It works for me in Firebug, anyway.

    BTW, not having your site title as text is not at all good from an SEO point of view (or an accessibility one, for that matter). Bots can't read the title from the image, and even if it's in the alt attribute, it won't get the same weight as it would in an h1 element.
