tags not be published ?

Recently I cam across a rather odd situation, none of my posts were being published, and were being given the post ID ‘0’, and with some help from the WP-forums here I found out auto increment for Post ID had been disabled, I turned it on, since then it has been working fine.

Now I have separate issue, this issue is related to tags, when I post up a new entry, some of the tags get shown, while others do not, I believe this is the same kind of issue i had with Post ID, if only some one could please help me find out which area to edit or what to do, to get this working.

I am using Windows Live writer to publish my posts, but I also did try to enter the tags from the WP Write post area, still no luck.
