I have the same issue! Many spams do seem to be caught and invisibly end up in the spam queue, but I am getting many notifications which have never happened before. What has changed?
I have the exact same issue since I upgrade on Akismet 3.0.0 with WordPress 3.0.5. It seems like no spam is automatically filtered anymore and I receive about 50 email notifications everyday for spam comments.
Please let us know when the fix will be released.

You may disable comment notification to prevent new email flow-in.

Seems like a temporary solution.
This issue is happen for between 8 and 12 of my client WP installs, all of whom depend on Akismet. Something needs to be fixed on the Mothership.
If we disable all comment notifications, we will miss legitimate comments.

I am using Akismet 3.0.0 now. Since yesterday,all the spam comments have not been detected by Akismet. They go directly to my comment section and I have to manually delete them. I do not have Jetpack plugin. What should I do now? Can you please help?
