When I enabled Nofollow Manager (in Miscellaneous tab setting) for Comment anchor links, I see an error in the source code as in the picture:

I have seen that under WordPress 3.5.1 using a theme built from _s theme and also under WordPress 3.6 beta 3 using TwentyThirteen theme on my local development.
