Some Comments Do Not load – but can be seen in WP Comments

I like the Disqus format more than almost any other, however it is not showing every comment, even some made weeks ago.
If I am logged out of my Disqus account, I can see each comment on a blog post, and replies to those comments.
If I am logged in to my DIsqus account I can only see certain comments, and some replies are not visible. Sometimes if I change how they are sorted, they will appear, but not always.
Some new comments added through the WP comment system also did not sync to the Disqus system.
This seems to be a strange bug but it has forced me to remove Disqus for now. Hopefully someone can address this.
