You will notice the template displays correctly when on the main page. But if you click on the article title to go to a single post/page, the template is off.
Any idea where to fix this?

That's a painfully long main page there... why do you need to scare away visitors?
Anyway, when display problems, always start with validation:

and if you see missing closing tags errors, check your template files or posts.
