Simply exclude doesn't appear to detect Custom Post Type categories, is there I way I could wire it in? Thank you

Sheya, no the Simply Exclude plugin does not currently support Custom Post Taxonomies. I've started working on this logic some time ago but dropped it to focus on other projects. I'll hopefully be adding this in early 2012.

Finally updated the Simply Exclude to 2.x which includes support for all Post Types and Taxonomies. Give it a try.
