Hello, I am wondering whether or not to put wordpress in its own directory so all the files associated with the program do not clog up my root directory. This is an issue because if I am installing other scripts or information it is a pain to have all of that stuff there. Regardless of whether or not I have a separate directory for the URL itself, i.e. right now I am using a /beta directory, I still am thinking it would be helpful to create a directory called /beta/wordpress because then I don't get all the files in the wordpress install mixed in the htaccess files, favicons, and other root web directory level files. Any suggestions? Should I install wordpress to its own subdirctory?

If in doubt, I'd say yes - install it in it's own folder. You can always re-configure it to take over the parent folder later on - without moving all of the files.
