If the plug-in is deactivated then activated the settings are not saved. The front end of the website then breaks displaying the error notice that settings must be configured for the plugin

Yes it deletes the save settings on deactivation to keep things tidy in the wordpress databse. The shorttags need the plugin activated to work.
