I have found the following thread on this subject (maybe there are others).
http://wordpress.org/support/topic/59335?replies=17
It does not solve the problem.
When I get my RSS "post" feed in fact it gets my RSS "comments" feed.
It seems this especially happens when using /index php/ in the permalink structure. I do and cannot change them because of all the search links that have been created.
Is there a fix for this please.

I have also found this "fix" but in fact it does not work. http://trac.wordpress.org/ticket/2379
I have also tried resetting the permalinks to the default then changing them back to my existing custom as somebody described but that does not work either?
I am running a business blog and would really appreciate if anyone has any advice on this.

Wow, about 12 hours after having made the above changes it now works. Don't understand why but problem solved.

I too have the same issue, I don't know how to get the template to deliver the correct URL when http://www.buyourwebservices.net/theblog/index.php/feed/ delivers the comments....I'm overwhelmed too, beyond my limited skills.

For those of you who have not fixed this yet, this solution works: http://trac.wordpress.org/ticket/2379
Just edit the appropriate line in wp-includes/classes.php, and be sure to leave out the '+' character.
Then just make a new page in WordPress to "flush the system," and you're all set!
