I recently started using the FLOWPLAYER on my ARRAS Theme, and it works great-but now my own .flv videos are made available to download through my RSS. Can this be permanently stopped????

You could try this plugin instead:
http://wordpress.org/extend/plugins/vipers-video-quicktags/
It replaces embedded videos in the feeds with a "Click here to view the embedded video" link which links back to the original post.
