I have replied to comments on my dashboard but I don't want my replies to show up on my comment thread. So after hitting Reply, I have deleted my replies from the thread. Then I wonder if my replies were sent.
How can I reply to comments without making my replies public on my site?
You ... don't. Unless you want to email people directly, using the email THEY used to comment. And if you do that, PLEASE consider making a public notice on your site in the comments area "I'll be emailing you my replies..." since that is decidedly NOT normal behavior :)

Just curious as to the situation. What type of comments are they leaving and why don't you want it displayed? Is it only for a particular post or for the entire site?
