Is there a way to disable the flashing/blinking/opacity that occurs when you click a link? I can’t figure out what’s generating this effect and how to disable it.

Make a child theme (http://codex.wordpress.org/Child_Themes), add a style.css and inset this line:

a:active { opacity: inherit; }

Also changed #post-list .post:active { opacity: .5; }
