How are you building your product pages, with shortcodes or by adding them to custom menus? I wish I spoke more Dutch, but I can make out what you’re doing, even so.
I have a small test store that has a couple of products in it, which are members of two categories … I set it up like that just to see if it would work;

There are two products that overlap and are displayed in each category:

Now, it is notable that both products URLs include the “home” slug, regardless of which category they are accessed from. I initially had them defined as “gifts” and only added the “home” category later, so … there is a chance that the primary category for the URL uses the last-added category, or the last in alphabetical order, but not both when clicking around.
It does work with either slug, though:

works fine.
I’m building product and category pages automatically only, since I’m exploring how much I can do with woocommerce with no shortcodes and no modifiication of any code.

so I make a picture of what categories I use as well. It is set up with the subcategories enabled on the shop page. And then also show subcategories on category pages. This is the settings for woocommerece.

All the menus of the different categories are used by creating a custom menu and just adding the links. So basically I didn’t use any shortcodes for this.
But since one of the categories this product is in is just the category page it won’t show the product. This is the product, also using the above settings and categories.
So if I use http://paardengruiter.nl/winkel/paard/harrys-horse-balance/ which paard makes the main category it can’t find the item. However replacing paard by zadelaccesoires you reach this link, which works. http://paardengruiter.nl/winkel/zadelaccesoires/harrys-horse-balance/
So there is only a limited amount of items that won’t work (everything that would be together in zadelaccesoires and paard at the same time).
It looks like all of your “kleding” products are 404-not found?
Try making a new product category, with a different name, but the same set of products, and add that to a menu – see if that works differently than “kleding” does?
For bandiri-horse-of-love-topje
on the backend product page, what is the permalink for it, and when you click “view product” from there, is it still 404-not found?
The permalink is also http://paardengruiter.nl/winkel/kleding/bandiri-horse-of-love-topje/ which leads to a 404-not found.
Now if I make a category named Kleding with slug Kled (short for kleding lol) then it does work.

I was wondering if there was some cruel typo somewhere, an l instead of an i or a |, but I didn’t see that …. what if you delete Kleding altogether, work with a new product category with Kled and kled for the slug, and see if you can edit it to use Kleding for the displayed name, and just keep using kled for the slug?
Yeah using kled for slug and name kleding seems to work. It’s really strange! But this will work for me for now! And I might just switch to one category not main categories anymore since I never display those anyway.
