Problem with categories – subcategories

Recently I changed a few subcategories http://mydomain.com/category/main-category/name_of_subcategory to be a categories – http://mydomain.com/category/name_of_subcategory. Despite I deleted the subcategories, rebuild the sitemap – their URLs are visible and working so at the moment I have two identical working URLs:
http://mydomain.com/category/main-category/name_of_subcategory
http://mydomain.com/category/name_of_subcategoryWhat should I if I want only http://mydomain.com/category/name_of_subcategory to be working and visible ?
