I put all my WP files into a directory called "wp", and moved the index file to the main folder. I changed the paths for "blog.header.php" and "b2comments.php" in the index file. I can see the page fine, but the links are messed up.

Oh, wait I should have two copies of the index file. Shouldn't I? On in the main directory and one in the wp directory.
That's not neccesarry, but there are some changes in some of the files that may have to be made. I am waiting on instructions on how to do this. See the Architecture thread for more info.
You need to manage your site in Dreamwever Baby! Recreate the site on your hard drive and save the indexfile in the folder you want when DW ask do you want to update the links say "yes", it will point everything to the right place. At least thats my experience on http://www.mauricetv.com
