   I recently upgraded WordPress MU to 3.0.4.
   After the upgrade the privacy setting "I would like my blog to be visible only to registered users from blog community" no longer functions.

   Advice?

   That option is a feature of a premium WPMUDev plugin. In order to find out what it's no longer working, you'd probably need to seek support from WPMUDev.

   Upgrade your plugins. :)

   has all kinds of privacy options.
