Pretty Permalinks with Custom Post Types

    I’m starting a new site and running it under wordpress becuase it’s amazing like that.. and I seem to be having trouble messing around with the Custom Post Types, the permainks were changed to Pretty Url’s (/%category%/%postname%/) and with the custom post types the page of that nor the post load with the pretty urls, was there a change in the permalink that I am unaware of?
