normally this isnt an issue :-/ theme switching should also not be a reason for this, you are right here. Are you using the latest WordPress version? (as the tinymce integration for popup text is different for older versions).

I am using 3.4.2 ( until more plugins update to support 3.5 )
3.4.2 already uses the new method. I just cant think what could be the issue here – especially as you did the pre-post-checks. Would have to take a look to be able to tell more (temp. admin access).
I will setup a user for you. I did notice that removing the preg_replace('/(1512)|(15)|(12)/','<br/>',$popuptext)
with just $popuptext
helped in certain instances but broke it in others—not sure which was which.

cant reproduce this – just created a new marker on your site with line breaks (Shift+Enter) and new paragraphs (Enter only) – works for me.
the popuptext in the other marker (id 1) also looks it works as designed…

I think this issue has to do with headings in popuptext – I created marker id 3 with no headings but font-weight strong and size 18/14pt – I hope that this workaround works for you.
