   I have a couple of plugins I use on my posts, including Amazonify and Adsense Manger, but when you go to my feed: http://feeds.feedburner.com/jappareti the plugins no longer work and the feed displays the code I used to display the plugins.

   Is there a way I can enable them? Or even disable them so all of the code is out of my feed?

   The problem is you are using excerpts in your feed. WordPress likes to strip much of the mark up when presenting an excerpt. Modify your feed in WordPress to be a full text feed and that should correct your problem.
