   When I have YARP activated it shows my sites native related posts, as well as YARPs like in the image in this link.

   When I de activate the plugin it displays this message.

   Is there something I need to add to my single.php to get it to display normally? Any help would be greatly appreciated. I just want one related posts section

   What you probably want is YARPP activated, but with the "display automatically" option in YARPP's options page turned off.
