   I currently have the preload option turned on and the program is preloading all the cached pages of my site except my homepage.

   Is there a setting that is preventing this the program from preload my homepage?

   It won't preload the homepage, it only does posts and taxonomies (like categories and tags).

   If your homepage isn't getting hit by random traffic then you have a bigger problem unfortunately!
