I made couple of changes in CSS according to my theme, now i found update .. what will happen if i update? do i need to make all the changes again or that will remain same? please advice.

You should copy the modified CSS into your theme's style.css file and uncheck the "Use pagenavi-css.css" option from the WP PageNavi settings.
