   Upon activating this plugin in version 3.1 of WordPress all of my category-namehere.php files cease to work. Instead WordPress now just uses the archive.php file to show the posts... any ideas?

   Are you sure you are seeing this behavior only after activating the plugin? If possible can you show me an example?
