I’ve not consider iframe tags. However you might want to use the [embed] shortcode instead? http://codex.wordpress.org/Embeds
Please note that embedding with using the shortcode will not be supported in future versions of WP-Markdown.

The issue with [embed] shortcode is that it’s not showed anymore in the editor once I publish my article.
How do you manage to add embed video in your posts using WP-Markdown ?
The following worked for me:
[embed]http://www.youtube.com/watch?v=Skl71urqKu0[/embed]
The embed videos work well with youtube but not with vimeo.
Anyway on that link there is another link to this plugin :
https://s3.amazonaws.com/sct/vimeo-oembed.php.zip
and it works 🙂 you have just to put the vimeo link and its embed directly.
Why are you dropping the embed shortcode in the future ?
Cool, glad its working.
I’m not dropping the support for the shortcode – but currently it works without a shortcode too. Just put the link on its own separate line (works for the above youtube link anyway…). These are both supported by WordPress natively – but getting the latter to work with MarkDown, interferes with the parser in some cases.
So the shortocode will always work, but I’ll be dropping the support for embedding without the shortcode.
