   I can see that the plugin lets me create new categories for my custom post type but how can I display them like the regular categories? Like when I click on a regular category name, it takes me to its page and then shows all the posts from its subcategories and so on.

   You can use the common function wp_list_categories, see the example : Display_Terms_in_a_custom_taxonomy

   Since 3.0, there is a new argument "taxonomy", which is the name of your custom category.

   chertz, I just downloaded it and it still says 1.0.0

   Ok the download link from your website points 1.0.0 but if you go directly to the wordpress plugin download area, it has 1.0.1
