   I just updated this plugin and it looks like it overwrote the themes directory, I just lost my custom theme?

   Phew, found a local copy, please warn users that this will happen, or else please host the themes outside of the plugin directory, almost lost days of work.

   Store > Settings > Presentation

   See the big box headed "Theme Customisation" - it'll give you the option to move your theme to a "safe" place.

   Hope that helps.
