   In the layout, where I have to put the PHP function to run the plugin?

   HI,
   first of all you can use wp bannerize as widget.
   If you like use php functions, you can put it in several theme file, like: index.php, sidebar.php, header.php, etc...

   For test, insert php function in sidebar.php
